All missions that take place in lowsec should not follow the traditional mission format but be missions designed to be completed with small, fast ships such as assault ships and interceptors. An alternate possibility is using hacking/salvage/archeology modules to activate gates so pirates using traditional PvP setups would have to adapt if they wanted to pursue mission runners while inside mission complexes.

I suggest this mechanic: Mission runners can use hacking to disable acceleration gates to delay pirates from following them.
Pirates can then use codebreakers to unlock the gates, giving the person who locked the gates some warning.
